I have stock 6 core with 256GB SSD so managing to keep that clear of anything but apps presents some challenges.

My initial thought is do get a 4 bay JBOD setup with a separate Thunderbolt RAID 5 for Media.

So the JBOD (Just a Bunch Of Disks) will be used for...
Documents, iPhoto/Aperture photos, Windows Bootcamp, possibly TimeMachine, less demanding media editing.

I'm sure I'm not the only one with these decisions so I thought I'd throw it open to your thoughts.

Looking at 4 drive empty JBOD I see the following...

OWC Thunderbay IV Thunderbolt Drives & Enclosures - $495

OWC Mercury Elite Pro Qx2 (I'd use USB3) - $279

There are other empty 4 bay solutions but they seem to cost more. Keep in mind that I'm thinking JBOD for this.

For JBOD, USB3 might be enough.
Config might be
Drive for Photos and Documents
Drive for Time Machine
Drive for Bootcamp
Drive for Less demanding Media editing
Generally I can't see more than any two drives in data use at once... unless I'm overlooking something like Time Machine running while access other drives on the same USB3 bus for example.

I'm open to alternate suggestions as well such as completely separate or multiple dual drive systems.
Risks, points of failure, bottlenecks, etc.?

Would it be better for Time Machine disk to be on a separate port?

Bootcamp might only need to be a partition on part of a larger drive but I see this as a potential problem depending on what the rest of the drive is being used for.

OWC Mercury Elite Pro Dual - $299

2 drive system multi interface with Thunderbolt and USB3 looks to be at least 5 weeks away though.
Also two of these is more expensive than getting OWC Thunderbay 4 bay system.

I bought the OWC Mercury Elite Pro Dual and put 2 disk of 4T in it.

Made a raid 0, it is very easy to make a Raid 0, Raid 1 or JBOD just turn the knob in the right position.
The read/write speed is about 260MB/s of this 8TB disk and I'm using the USB 3.

I'm waiting for my new Mac Pro to see what the speed is with Thunderbolt.
Editing now an 8 streams HD project and it works perfect.

The 4 bay version is only thunderbolt and you need special software to make a raid 5

Odd thing is that the 2 bay version is now a 5 week wait as noted on OWC site.
4 bay version is 3 days but, as you note, Thunderbolt only.
I'm thinking of getting Qx2 just for JBOD use and maybe the 2 or 4 bay for editing.

If you're using 2 bay for editing what are you backing up to?
This is why I'm thinking separate devices. JBOD system would be to have media backed up.

The 2 bay I use for editing but I have always backups.
One copy on a raid system and the second, the original recording disk with EVS an JustIn files,
has the client.

I bought my Elite Pro in the Netherlands and no waiting time.
