Is there a way in motion to get a logo to break apart or fly in, in different parts to create the logo>
this video has something similar. It doesn't necessarily have to be as elaborated as the one in this vid.

It is easy. If the Logo was created in Photoshop you simply import all the layers. You then apply transitions like wipe, zoom, slide etc to the individual layers.

i create it in illustrator. I'm guessing there are other ways to do this? the logo in the attached video is in many pieces (more than there are layers) as it moves in to create the entire logo.

The best way to create such effects is to use Cinema 4D. This application offers much more editing and detailed texture creation possibilities than Illustrator.
